The plastic is left on during cooking to retain the heat by trapping generated steam. The plastic is removed after it is done. If not... it would pop and splatter all over the inside of the oven.

There are many variants on this theme. Some are a single meal pouch all in plastic without a tray. Some are a styrofoam cups for the more rehydration type of soups.
